Vegapunk’s brain, known as Punk Records, has now become a floating island of sorts, and it appears that Punk headed toward Weatheria, a similar floating island. York is aware that Vegapunk is alive and that he escaped with Punk Records, so it’s likely that York has reported this to the World Government. At the very least, York must have informed Saint Figarland Garling, her superior.
Since York can access Punk Records from a distance, it wouldn’t be difficult for her to track Vegapunk’s location, and if the World Government truly wanted to eliminate him, they could. However, perhaps the World Government doesn’t have the means to capture Vegapunk now that he’s escaped to the White-White Sea.
The World Government hasn’t been able to capture Morgans, whose headquarters literally flies through the sky, so it’s clear they don’t lack the technology to reach the sky. So perhaps it’s not a matter of not having the means, but rather the World Government might have a reason to avoid getting involved with the White-White Sea.
The World Government has historically avoided direct interference with non-member nations like Wano and Elbaf, and they may have a similar reason to avoid contact with the White-White Sea or the sky people. If that’s the case, they may not interfere with or even be able to interfere with Vegapunk, because of some unknown connection to the sky islands and the ancient city of Birka, which Eneru destroyed.
This also seems to tie into why Vegapunk chose to head to Weatheria.
